- THIS NOTICE OF INTENT IS NOT A REQUEST FOR PROPOSALS. This notice is for informational purposes only and is not to be construed as a commitment by the Government. Vendors that believe they can provide the services listed above are invited to submit substantiating documentation in writing to the identified point of contact. This procurement will be processed pursuant to FAR part 12 and Part 13.5. No solicitation will be issued. Information received will be considered solely for the purposes of determining whether to conduct a competitive procurement. Oral communications are not acceptable in response to this notice. A determination by the Government to compete this proposed contract based on responses to this notice is solely at the discretion of the Government. Responses are to be received within 10 days of this notice. No telephone calls are being accepted. The United States Department of Agriculture (USDA), Agricultural Research Service (ARS), intends to negotiate and award on a Justification for Other Than Full and Open Competition (JOFOC) basis. A purchase order will be one year firm-fixed price (plus four option years) awarded to Biomatters, Inc. of Newark, NJ for Geneious Software. Anticipated Date of Award: 9/30/2019. Biomatters is the sole manufacturer and seller of the Geneious software. This software is a genomics application that supports the research mission of many ARS Research Units. Scientists have determined that functions offered by Geneious are best suited to achieving desired research results. The mission of ARS requires a full purpose bioinformatics software platform that integrates distinct functions related to sequence annotation, alignment, editing, phylogenetic analysis, de novo and scaffold genome assembly, variant calling, and validation. The tool allows efficient databasing of genome-scale sequence data and instant access to public databases, including keyword and BLAST searching, as well as automated tools to upload sequences to public databases. The tool works across operating systems (Windows, Mac OS, and Linux) using an intuitive user interface, which is customizable with plug-ins (including Top Hat, MrBayes, Mauve, Mafft, PhyML, GARLI, RAxML) and user-generated workflows, integrates a range of data types (including paired-end reads and long reads), and facilitates collaboration among users. The tool is deployable in HPC environment, being capable of parallel processing, and allowing simultaneous users. Geneious has proprietary routines (such as the Geneious aligner for multiple sequence alignment), it integrates up-to-date versions of widely used and well-documented programs, derived from the scholarly literature. Of critical importance are programs such as Mafft (a sequence alignment program), Mr. Bayes (a Bayesian approach to hylogenetic reconstruction), GARLI and RAxML (maximum likelihood approaches to phylogenetic reconstruction), Mauve (a graphical tool to visualize genome organization), and several tools related to analyzing gene structure and gene expression.
