Description
Contracting Office Address Department of Health and Human Services, National Institutes of Health, National Cancer Institute, Office of Acquisitions, 6120 Executive Blvd. EPS Room 6074, Rockville, MD, 20852, UNITED STATES Description The National Cancer Institute (NCI), Center for Cancer Research (CCR), Laboratory of Molecular Pharmacology (LMP), Genomics & Bioinformatics Group (GBG) plans to procure on a sole source basis Data transfer and analysis of RNA sequencing data of all genes (exons, not introns) in the NCI-60 plus BR:MDA MB-468 cell lines from In Silico, 11781 Lee Jackson Highway, Suite 320, Fairfax, VA 22033. This acquisition will be processed in accordance with simplified acquisition procedures as stated in FAR Part 13.106-1(b)(1). The North American Industry Classification System code is 541990 and the business size standard is $7.0 million. Only one award will be made as a result of this solicitation. This will be awarded as a firm fixed price type contract. Period of Performance shall be from award through twelve (12) months. It has been determined there are no opportunities to acquire green products or services for this procurement. The LMP's mission is to manage and assess molecular interaction data obtained through multiple platforms, increase the understanding of the effect of those interactions on the chemosensitivity of cancer, and create tools that will facilitate that process. Translation of that information will be directed towards the recognition of diagnostic and therapeutic cancer biomarkers, and directed cancer therapy. The contractor shall perform the following tasks: Task A. Downloading and uploading of data; Task B. RNA sequencing variant synopsis and comparisons providing detailed tables for the total number of variants present, presences or absence in the 1000 genomes project, presence or absences in the COSMIC database, SIFT Score, POLYPHEN score, Chromosomal location, Type of variant (missense, frameshift, nonsense, etc.), Pfam domain, and Transcript level; Task C. RNA sequencing transcript analysis. The contractor shall determine transcript expression levels, including the fragments per kilobase per million reads (FPKM) and confidence intervals; identify gene fusions and translocations, including the location of the two fused or translocated segments; and do alternative splicing analysis to align sequenced transcripts to known reference sequences, identify novel variants and determine levels of known and novel splice variants; and, Task D. Provide Reports In Silico Solutions has specific knowledge of NCI's CellMiner databases found at http://discover.nci.nih.govi that will be needed to be manipulated to carry out the analysis. The contractor created the automated downloading tool that will be used to identify and present sequence variations in the NCI-60 cell lines, and to assess their impact on amino acid variation. The contractor shall be transferring the data (NCI's "Data pipeline") to be used in this study into the automated downloading tool from the sequencing facility. In Silico Solutions has a proven experience in bioinformatics statistics, and software development, and has previously demonstrated these abilities. They have worked with NCI databases, and are familiar with NCI's CellMiner data organization tool. Using the same contractor, In Silico Solutions, for the current RNA sequencing project will provide consistency in results. The NCI knows of no other entity that possesses the necessary expertise. This notice is not a request for competitive quotation. However, if any interested party believes it can meet the above requirement, it may submit a statement of capabilities. The statement of capabilities and any other information furnished must be in writing and must contain material in sufficient detail to allow NCI to determine if the party can perform the requirement. Capability statements must be received in the contracting office by 11:00 AM EST, on April 26, 2012. A determination by the Government not to compete this proposed requirement based upon responses to this notice is solely within the discretion of the Government.
