Description
The services required are high-throughput whole genome sequencing (WGS) and bioinformatic analysis, using the Illumina Genome Analyzer system. The customer will provide 71 genomic DNA samples. The vendor will perform Illumina sequencing. This project will sequence DNA from 71 isolates of Puccinia graminis f. sp. tritici using Illuminia Hi Seq platform. All DNA samples will be checked for quality and quantity, prior to library construction. Illumina whole genome libraries will be constructed from each of the 71 DNA samples using a unique barcode for each library. Six lanes of Illumina HiSeq paired end 76 base sequencing will be done, producing approximately 17 gb of sequence data per lane. Sequence reads will be filtered for quality and then aligned to the existing genome assembly of Puccinia graminis f. sp. tritici. Single nucleotide polymorphisms (SNPs) will be called for each of the 71 DNA samples. Results will be provided in search database as well as graphical interface displaying coverage and quality for each SNP. The vendor will perform full-service bioinformatic analysis of the generated data, including but not limited to: De novo assembly of the 71 individual samples Alignment of the 71 individual samples to each other and to a reference sequence Single Nucleotide Polymorphism (SNP) calling Gene prediction and annotation Sequencing will be completed by the vendor within 12 weeks of sample receipt Bioinformatics will be completed by the vendor within 12 weeks of sequence generation. Interested parties should submit written (mail or email) responses including prices and technical data sufficient to determine capability to meet the entire requirement and must be received in this office within 10 calendar days after publication of this notice. This is a combined synopsis/solicitation for commercial items prepared in accordance with the format in FAR Subpart 12.6, as supplemented with additional information included in this notice. This announcement constitutes the only solicitation; quotes are being requested and a written solicitation will not be issued. Solicitation AG-63VY S-11-0002 is issued as a Request for Quotation (RFQ) and incorporates provisions and clauses in effect through Federal Acquisition Circular 2005 40. The North American Industry Classification System (NAICS) code is 541712.
