Description
The National Institute on Aging, IRP, intends to negotiate and award a purchase order on a noncompetitive basis with Johns Hopkins University, Core SNP Center for project entitled ?Testing the Cluster SNP or Molecular Scale Strategy for Replicating Genotype-Phenotype Associations from GWA Scans?. Previously we performed Genome Wide Association (GWA) scans on over 5,000 Sardinian subjects with complete and valid personality trait information from a well established personality inventory ? the NEO-PI-R. Because replication is so vital in GWA studies, LPC has presently underway three replication studies. Two of the three replication studies attempt to determine whether the top 5 Single Nucleotide Polymorphisms (SNPs) for each of the five factors of the NEO can be replicated in an Dutch (Free University of Amsterdam) and Tecumseh, Michigan (Univ of Michigan, Dept of Statistic Genetics). The third replication study while adopting the same methodological design as the Dutch and Michigan replication attempts to expand very greatly the number of individual SNPs to be replicated seeking to replicate approximately the top 1500 individual SNPs in the Baltimore ECA sample. The results of the first two replication studies were not very encouraging. Our experience and that of the field as a whole indicates that replicating genotype-phenotype associations is very difficult. But replication is essential for establishing the credibility of a genotype-phenotype association. Limitations of various kinds ranging from technical to financial limit one?s ability to successfully replicate all significant Sardinia SNP-trait findings. So as mentioned above, our Dutch and Michigan collaborators attempted to replicate only the top 6 SNPs for each of our 5 phenotypes and a third replication study done on the Baltimore ECA sample will be attempting to replicate the top SNPs for each of the five personality factors and 30 facets. Recently we have identified an alternative strategy to replicate clusters of SNPs which emerge across different samples rather than individual SNPs. This alternative strategy we call the Molecular Scale Strategy. This ?cluster SNP? approach or Molecular Scale Strategy involves genotyping an entirely different set of SNPs. Our main objective is to test this cluster of SNP replication or Molecular Scale Strategy we have identified about 4-500 hundred SNPs for each of the five factors and this contract will allow for the genotyping of these replicated clusters of SNPs initially identified in the Sardinia sample on the ECA sample. Only one responsible source and no other supplies or services will satisfy agency requirements, 41 U.S.C. 253 c (1), FAR 6.302-1 (b) (1). The cited authority is applicable because Johns Hopkins Univ is the only source that can fulfill the requirements of this contract. The Baltimore ECA sample and associated DNA are a tremendously unique and invaluable data set and source. Only this sample has carefully followed a community sample since 1980 and has collected NEO-PI_R personality information as well as personality disorder, life chart, health, and service use data on a multiracial inner-city sample. In addition, and most importantly, the Institutional Review Board or IRB requirements (H.33.01.03.26.A2) stipulates and requires the ECA DNA to be reposited at the JHU Core. Thus the only genotyping facility that is granted access to the DNA and that can perform these genotyping assays is the DNP Core Center. A survey of the literature in this field shows that there are no other sources for these data. The period of performance is 12 months. The North American Industry Classification (NAICS) is 541990 and the size standard is $6.5 million. This acquisition is being conducted under Simplified Acquisition procedures and is exempt from the requirements of FAR, Part 6, Competition Requirement.
